What is Avogadro?

Avogadro lets you construct molecular structures, inspect them in 3D and exchange chemical files with other tools. It suits students exploring molecular shapes and researchers preparing structures or viewing calculation results. Drawing and navigation tools separate editing from inspection, while force-field geometry optimization helps refine hand-drawn molecules.

Open Babel integration supports formats such as CML, XYZ, SDF, Mol2 and PDB. Avogadro can also visualize molecular orbitals and surfaces from supported computational chemistry output, and plugins extend its tools and file handling. Version 2.1.0 adds a Z-matrix editor for internal coordinates and property tables for viewing and editing custom atom, bond, residue and conformer properties.

The linked download is the publisher's Avogadro 2.1.0 Windows 64-bit EXE installer, not the older version listed on the discovery page. The Download by Name feature uses the external NIH Chemical Resolver, so that lookup depends on an online service. The gallery screenshot illustrates an older Windows interface; it is not a screenshot of version 2.1.0.

What it offers

  • Construct and navigate molecular structures in a 3D editor.
  • Open chemical files including CML, XYZ, SDF, Mol2 and PDB through Open Babel integration.
  • Refine molecular geometry with built-in force fields and geometry optimization.
  • Visualize molecular orbitals and surfaces from supported calculation output.
  • Edit internal coordinates with the Z-matrix editor and extend functionality with plugins.

Good to know

  • Download by Name relies on the external NIH Chemical Resolver; it is not an offline name lookup.
