What is Jmol?

Jmol is a molecular-structure viewer for chemistry students, educators and researchers. Open a supported structure file to examine molecules, crystals or biomolecules in three dimensions. Distance, angle and torsion measurements help relate the displayed model to its geometry, while surfaces, orbitals and unit-cell views support more specialized inspection.

The desktop application runs from Jmol.jar rather than a conventional Windows installer. Extract that file from the binary ZIP package and use an installed Java runtime to open it. The archive also includes JSmol, the HTML5 and JavaScript component for embedding molecular views in websites; that browser component is distinct from the desktop application covered here.

Jmol supports formats including MOL, SDF, PDB, CIF and XYZ, plus scripting compatible with RasMol and Chime. Its visualization options include molecular vibrations, animations and schematic representations of biomolecular secondary structures. Images and other supported output formats can be exported for use outside the viewer.

Java is a prerequisite for the desktop program, even though JSmol works in a browser without Java. This download is the shared Java binary package, not a Windows-specific EXE installer. The publisher gallery screenshot illustrates the vibration selector and molecular display; it is not evidence of the selected release's exact interface.

What it offers

  • View molecular, crystal and biomolecular structures in 3D from supported files such as MOL, SDF, PDB, CIF and XYZ.
  • Measure distances, angles and torsion angles within molecular models.
  • Display molecular vibrations, surfaces, orbitals, unit cells and symmetry operations.
  • Control visualizations with RasMol/Chime-compatible scripting and export images or supported 3D formats.

Good to know

  • The standalone desktop application requires an installed Java runtime; the Java-free JSmol browser component is a different deployment option.
  • The download is a ZIP archive containing Jmol.jar, not a conventional Windows EXE installer; extract the desktop application before opening it.
